The December 2020 Data Release provides updates and additional data from human studies, Jax.IU.Pitt studies, and the new VMC study.
Model
The Jax.IU.Pitt_Rat_TgF344-AD Study
This is a study of a familial Alzheimer’s disease transgenic rat model expressing human APP with the Swedish mutation (KM670/671NL) and human PSEN1 with the Δ exon 9 mutation. Previously released was beta amyloid and proinflammatory marker data in 64 male and female rats at 3 and 6 months of age.
- This release adds: Beta amyloid and proinflammatory marker data for an additional 48 male and female rats at 6, 18 and 24 months of age.
The Jax.IU.Pitt_Levetiracetam-5XFAD Study
This study examines the effects of levetiracetam dosing in 5XFAD mice as part of the MODEL-AD Program. Previously released was autoradiography, positron emission tomography, and pharmacokinetic data
- This release adds: Behavioral data including open field, rotarod, spontaneous alternation assessments
The VMC Study
This study provides single cell RNA sequencing on mouse models developed to have human apoeE3 or apoeE4 is conditionally expressed in vascular mural cells.
Human
The MayoRNAseq Study
This study contains data from brain tissue from individuals with neuropathological diagnosis of Alzheimer’s disease, progressive supranuclear palsy, pathologic aging, or elderly controls without neurodegenerative diseases obtained from the Banner Sun Health Research Institute and the Mayo Clinic Brain Bank. Previously released from this study is RNAseq on bulk tissue from the temporal cortex and cerebellum, proteomics from the temporal cortex and GWAS and whole genome sequencing.
- This release adds:
- Updated scripts for a WLC algorithm to identify differentially expressed genes in individual cell types using bulk-tissue expression and marker genes.
- Metadata files for individuals, biospecimens, and assays. Covariate and quality control files have been deprecated. Quality control has been incorporated into the biospecimen metadata via an ‘exclude’ and ‘excludeReason’ column.
- This release adds:
The ROSMAP Study
This study contains data generated from subjects participating in the Religious Orders Study (ROS) and Memory and Aging Project (MAP). These are longitudinal clinical-pathologic cohort studies of aging and AD run from Rush University. Previously released from these studies is GWAS, WGS, RNAseq on bulk and single nuclei from the dorsolateral prefrontal cortex, microglia RNAseq, array mRNA and miRNA expression, epigenetics, and metabolomics.
- This release adds:
- Updated clinical metadata file to include the missing leading zeros on projids.
- This release adds:
The MSBB Study
This study provides WES, WGS, RNAseq, label free, and Tandem Mass Tag proteomics on a cohort from the Mount Sinai Brain Bank.
- This release adds:
- Update to biospecimen metadata that changes the ‘Action’ column for specimen exclusion to two columns, ‘exclude’ and ‘excludeReason’.
- Update to biospecimen metadata that changes the ‘notes’ column to ‘assay’ and updates the assay types to follow data dictionary.
- This release adds:
